Leiden's museum and university district, with the city's best-known canal. It's safe at any hour, though some parts of Rapenburg are very empty late at night. Good for museums and slow afternoons in cafés - Café Barrera in particular is a local fixture.
A wide, tree-lined canal with 17th- and 18th-century merchant houses on both sides, Rapenburg is the street most people picture when they think of Leiden. Many of the houses now belong to the university, and the National Museum of Antiquities is here too. So is the Hortus Botanicus, founded in 1590 and one of the oldest botanical gardens in the world, and the Academy Building, where the university holds its ceremonies. During the day you'll see academics, international students, and museum visitors rather than a nightlife crowd. At night it's quiet and residential. Crime is close to zero, but some stretches are empty enough after dark that you may feel a bit exposed. For sitting by the water with a coffee, the cafés on Rapenburg are hard to beat.

Areas with comparable safety profiles for solo female travelers
For women traveling alone, this is the easiest place to stay in Leiden. Everything's within walking distance, the streets are well lit, and there are people around at most hours. The canal terraces are worth making time for. Breestraat gets rowdy late on weekend nights, but that's about it.
Staying by the station makes sense if you're catching early trains or doing lots of day trips. Beyond that, the area gets residential and there's little to see. Most people only come here for the station, the Ibis, or Naturalis, and spend the rest of their time further south.
A residential area with nothing for visitors. It's safe enough by Dutch standards, but it's the least comfortable part of Leiden and there's no reason to stay or spend time here. The historic center is a much better choice.
